Well, if dragon magic works like it does in The Inheritance Cycle, it's a gamble as to wether Godzilla would win or not. If they do manage to get that grasp of Magic, Godzilla's probably dead.
Again,it depends on the version and what dragon. If you, per say, took the '57 Godzilla and put him up against Smaug, Smaug would win. If you take the 2014 Godzilla (Loved that movie) , Godzilla would probably win.
